Recap: Three weeks pass since Elly and Fei were shot down by Ramsus. Unconscious, they both dream of each other in countless past lives they've lived. Fei awakens inside a nanoreactor under the supervision of Taura Melchior, one of the three sages of Shevat. He had found him and Elly covered in blood, and taken them in. Elly awakens shortly later, and finds Citan around, having heard from Melchior about their whereabouts.

After they get some fresh air, Melchior shares that he's found a way to remove the seal of the limiter using the same nanotechnology that regenerated the two of them. He and Citan have concocted a plan to use the Mass-driver in a nearby military installation to launch a pod high into the atmosphere, where it could scatter nanomachines across the land and remove everyone's limiters. He also gives Fei a wristband infused with nanotechnology that allows him to prevent Id from awakening.

An emissary from Shevat arrives, carrying news that a peace settlement between Aveh and Kislev is being held. Solaris's mobile weapon is approaching Shevat, threatening the peace talks. Fei agrees to help with that problem while Citan and Elly handle the Mass-driver. Citan has brought his new Omnigear, Fenrir. Balthasar is also there, and has done some work on Weltall, giving it into a new, more powerful form as Weltall-2. Ramsus shows up once again, and Fei fights him off on the way back to Ignas.

Elly and Emeralda launch the nanomachine capsule using the Mass-driver into the air as Fei and Bart arrive at Nortune. The center of imperial capital was actually an ancient battleship built by Roni Fatima, and slotting the Yggdrasil into it brings it to life in its true form, allowing it to be used as a Gear to directly fight the Solaris mobile weapon.

Although Melchior's nanomachine plan seemed to work, Krelian had a counterstroke prepared, and released his own nanomachine dispersal which caused the people of the world to begin to mutate into reapers. The mutated humans were compelled to gather at reactivated Soylent system facilities, where their molecules were broken down and reassembled into a single perfect lifeform, who was intended to be the host body for the resurrection of god. The lifeform breaks free in an incomplete state, clearly suffering, and Elly's team puts it out of its misery.

Afterward, the group journeys from facility to facility, saving whoever they can. At Nisan, those who could still be saved received treatment from Melchior that reversed their mutations. Turning their attention toward the future, the group begins searching for the Anima Relics, the catalyst to transform Gears into Omnigears. Many Relics were already in Solaris's hands, but more were rumored to be hidden in the land, and a lead from Queen Zephyr and her people leads them to a facility where one might be able to be found.
