Vectorman 2 traz de volta o famoso robô, dessa vez obrigado a escapar de sua nave, atingida misteriosamente por um míssil. Após a fuga da nave de paraquedas (que, aliás, é a primeira fase do game), Vectorman pousa em um planeta estranho, cheio de criaturas estranhas, onde sua missão será descobrir quem o atingiu enquanto tenta se manter vivo no planeta hostil.
