I wasn't very clear about what had happened since I was a bit distracted... So, PulseAudio somehow has selective memory - it remembers the audio settings of my X-Fi card just fine, but not of the integrated sound chip, which my microphone happens to be connected to. And it defaults, for some odd reason, to 6% muted volume for it... so my voice doesn't get recorded at all if I don't tweak it every time. And I had forgotten to do just that...
