Interacting with the Neural Apparatus terminal next to the pods. If you select the “Purge” option, you will kill all kidnapped NPCs as well as Mind Flayers

If you opt to release them, you will free all NPCs including sole infiltrating Mind Flayers. To destroy the Mind Flayers, you must fight alongside your squad.
