Going through the time portal takes them to a place called the "End of Time". As the old man living there explains, gates overload when more than three individuals enter them simultaneously; thus, the travelers always exit the timestream at the End of Time. The realm is also linked to all the different eras, with each portal taking the form of a pillar of light. While inside the realm, the party members were also able to learn magic through Spekkio, the "Master of War".
Crono, Lucca and Marle take one of the portals to go back to 1000 A.D., appearing out of the closet of one of the houses in Medina, a village inhabited by Mystics. A friendly mystic then warns them about the other mystics who still holds a grudge against humans to this day after losing the war against them 400 years ago, and also tells them about a man living in the west of the town.
The party traverses through the Heckran cave filled with Mystics that resent humans. The trio fends off groups of enemies, and takes down their leader Heckran, who states that if only the one who brought forth Lavos, Magus, had destroyed the human race 400 years ago during the war, the world would've been reigned by Mystics.
Thinking that they could prevent Lavos' emergence by taking down Magus, the party enters a whirlpool that sends them to Truce Village and takes the portal in Leene Square to the End of Time, and then takes another portal there to travel to 600 A.D., where the war between the humans and Magus' troops is taking place.
With the King injured and the Captain of the Knights missing, Crono and his friends head to Zenan Bridge to assist the knights in defending against the assault of Magus' troops. The enemy general Ozzie flees from the scene after summoning an army of skeleton monsters using remains of the fallen knights. The party manages to clear the bridge of the enemy forces and continues on their mission to take down Magus.
