Recap: Magus leads the party in paying a visit to Ozzie's fort in the Middle Ages, where he hides out with Flea and Slash. All three are defeated for good, and the party is able to claim their treasure. Without Ozzie to lead the Mystics, the course of history changes in the present, and the monsters in Medina Village are now peaceful, happy, and friendly toward humans.

Robo leads the party in paying a visit to Geno Dome in the future, a place where the mother computer who gave him his directive resides. He encounters Atropos, another R-Y series robot who remembers him as Prometheus. Atropos has been reprogrammed by Mother Brain to eliminate all humans. Robo fights her one-on-one, and she regains her memory briefly before dying and explains what happened. Robo continues toward the Mother Brain, also fights her, and shuts down Geno Dome.

Frog leads the party to the ruined manor north of Choras, where the ghost of Cyrus haunts the present. After getting a local tradesman to repair the holes in the floor, they're able to reach Cyrus's grave in the basement, where Frog is able to commune with the spirit of Cyrus. The two have a momentary reunion, and the Masamune powers up, reaching its full potential.
