Recap: In 1000 A.D, the kingdom of Guardia is putting on a celebration called the Millenial Fair. A youth named Crono excitedly explores the festival, bumping into a woman who calls herself Marle, and the two end up walking together. Crono's inventor friend Lucca is putting on a show alongside her father Taban, with an invention called the Telepod that can transport a person from one place to another. No one in the crowd wants to volunteer until Lucca talks Crono into trying, and the device works perfectly, impressing the crowd.

Marle wants to try it, but the machine reacts to a pendant she wears, and malfunctions. Marle disappears, dropping the pendant on the ground. Crono volunteers to take the pendant and go through the teleport again to try and find her. Taban and Lucca power up the machine again, and Crono finds himself transported to an unfamiliar mountain. Talking to nearby villagers reveals that the year is 600 A.D, a war is being fought with the wizard Magus, and queen Leene had been missing but was recently found in the mountains.

Looking around, Crono ends up at Guardia castle, where queen Leene greets him as an old friend. When she finds a place in the castle to be alone with him, she reveals that she's actually Marle, but everyone thinks she's the missing queen. As they start talking, Marle senses something happening, and she mysteriously disappears once again, in a different way than at the Telepod. Lucca catches up with Crono as he's leaving the castle, and she explains that Marle is princess Nadia, a descendent of queen Leene. Since the search for the real queen was called off, history is changed in such a way that Marle would never have been born. The two set off to see if they can still save Leene in time to correct the timeline.

Following up on rumors, Crono and Lucca investigate a nearby cathedral, and find a clue that the real queen has been there. The people in the cathedral reveal themselves to be monsters serving Magus, and attack. They're saved by the appearance of Frog, the queen's guard, who had also come to the cathedal to look for her. The three find a hidden way into the cathedral, where a monster called Yakra, who had been posing as the castle's chancellor, is holding the queen hostage. Yakra is defeated, and Leene and the real chancellor are saved.

Everyone returns to the castle together. Frog considers himself to have failed his mission by allowing the queen to be kidnapped in the first place, and goes into exile. Marle reappears at the point where she had disappeared in the castle. Lucca brings her and Crono back to the mountain where they had landed, and reveals that she had come to the past by using a handheld device she was able to invent using the same principle as the Telepod. A Gate is a nexus point that can be used to travel to the same location in a different era, and the Gate Key opens it for use. They return to 1000 A.D, and Marle invites Crono to walk her home to the castle.
