Recap: At the ruins of the burned Laruba Village, the party finds Ayla talking to the village elder. He accuses her of leading the Reptites to the village. After burning the village, Reptites abducted Kino and ran back to the Tyrano lair, a place that requires flying dactyl to reach. Ayla convinces the elder to grants access to dactyl, and the rest of the party follows her to their nest, joining and flying to the Tyrano Lair.

They manage to rescue Kino and the rest of the captured Laruba villagers, and confront Azala, who has a gigantic black dinosaur to fight for him. Azala sees this as the battle that determines whether humans or Reptites will take control of the world, and in defeat, refuses to accept any help from Ayla. However, with his dying breath, he calls forth the red star that had been ominously lurking in the sky to fall to the ground. This turns out to be Lavos, who destroys the entire Tyrano Lair on impact and rapidly burrows deep underground. A gate appears at the impact site, and they travel through it to find a barren snowy landscape in an unknown era.

After looking around, they find a Skyway, which is a portal leading to the Kingdom of Zeal, floating in the sky. The era turns out to be the Dark Ages, 12,000 B.C, when magic thrived in the world. Those in the sky look down on the Earthbound Ones, who are unable to use magic. The kingdom has up until now been powered by a Sun Stone, but Queen Zeal has recently undertaken a construction project in the ocean, seeking to use the Mammon Machine to tap directly into Lavos's power and make the Sun Stone obsolete. This has brought on a change in her personality, and the previously beloved queen has become cruel and greedy.

In the palace, they meet the queen's two children, Janus and Schala. Janus is a moody boy who makes a chilling prediction that one among Crono's party will be dying soon. Schala is said to have greater talent with magic, and is called away to the Ocean Palace. She owns a pendant made from Dreamstone, which bears a striking resemblance to Marle's pendant, which the party witnesses her using to open a sealed door. There's also a prophet who has arrived recently, making uncannily accurate predictions about the future, and taking the place of the queen's former advisors, the three gurus Melchior, Belthasar, and Gaspar. Before his departure, Belthasar had built the Blackbird, a warship now under the command of Dalton, the queen's aide.

Following Schala's example, Crono tries using the pendant to open the door to the Ocean Palace, but it doesn't respond. However, inserting the pendant into the Mammon Machine seemingly powers it up, and the sealed door opens. They arrive to find Queen Zeal, the prophet, Schala, and Dalton inside. The prophet has apparently warned the queen of their arrival, and she orders them to be taken prisoner. Schala goes behind her mother's back to release them, asking them to try to rescue Melchior, who was sent to the Mountain of Woe for opposing the queen. They're caught by the prophet, who forces them to show him how they came to the era. They're sent back through the gate, which is then sealed shut by Schala, cutting off their access to the Dark Ages.
