Recap: Back in the Prehistoric era, Lavos's fall has begun an ice age, with snow falling where it never had before. Ayla leaves Kino in charge as chief of the village, and joins Crono's party permanently to help find a way back to the Dark Ages. In 600 A.D, everyone is celebrating Magus's defeat, and Frog is given top honors at Guardia Castle. At the castle in 1000 A.D, Marle learns from the chancellor that her father may have been partially responsible for her mother's death. Marle and her father have a big fight, further widening the rift between them. In 2300 A.D, the seeds found in Arris Dome have sprouted into saplings, and one of them was transported to Trann Dome, bringing some hope to the people there.

At Keeper's Dome, the party finds a Nu who has received the consciousness of Belthasar, the Guru of Reason. Using the powered-up pendant to open the sealed door, they find detailed notes from Belthasar revealing that he was somehow flung into the future during a great disaster in the Kingdom of Zeal. He had been researching Lavos's activities, and notes that Lavos disappeared briefly when summoned away by Magus in 600 A.D. Lavos emerged in 1999 A.D, and currently reigns from high atop the nearby Death Peak. Knowing he was at the end of his life, Belthasar set things up so that whoever opened the door would receive his ultimate invention, the Wings of Time. Inside, they find a craft that can warp through time without the need for Time Gates, allowing the party to bypass Schala's seal and return to the Dark Ages.

The Skyways leading up to Zeal are closed, so the group can only reach the village of Algetty, where the Earthbound Ones live. From there, they're able to access the Mountain of Woe where Melchior is held, and break him out of his prison. This turns out to be the same Melchior who repaired the Masamune, but he doesn't remember them, apparently being a younger version who hadn't yet been sent through time. Melchior is concerned that Lavos may awaken if the Mammon Machine draws too much of his power, and the queen's degeneration appears to be linked to how close she is to Lavos's energy. The Mountain of Woe collapses, and Schala arrives, reporting that the Ocean Palace is now operational, asking them to hurry and stop her mother. Unfortunately, Dalton has followed her, and manages to take her hostage, threatening her life if the party interferes. Melchior gives Crono a Ruby Knife, made from the same stone as the Mammon Machine, which is to be used to destroy it.
