Recap: Using the skyways Schala had kept open, the party makes their way back to Zeal palace, finding Dalton fuming in the throne room. He fights them and retreats, leaving behind a portal to the finished Ocean palace, allowing them to follow. Deep inside, Schala is being forced by the queen to raise the power of the Mammon Machine to its limit, with the prophet by her side. The queen absorbs the power, hoping to achieve immortality, with no regard for what it's doing to Schala. Dalton makes one last effort to stop them, but flees from the Ocean Palace at the last minute.

Arriving at the Mammon Machine, Crono flings the Ruby Knife into it. The knife shows its true form, transforming into the Masamune as it lands. Lavos awakens and attacks at full strength, defeating the party quickly. The prophet takes this moment to take off his cloak, revealing that he was Magus all along, on a mission of his own to defeat Lavos due to an old grudge. Before he can strike, Queen Zeal uses her power to drain Magus of his abilities, and he's unable to do any real damage. Crono makes one last attack of his own, and is obliterated completely.

As the Ocean Palace begins to crumble, Schala uses the last of her pendant's power to send Crono's friends and Magus to safety. Having been awakened, Lavos rains down his destruction on the land, destroying the entire kingdom of Zeal, which falls to the land below. Most of the world is covered in water, and the ice age comes to an end. The survivors on the remaining bit of land recover as best they can, Earthbound Ones and Enlightened Ones now living together, with no distinction remaining between them.

Suddenly, Dalton arrives, making his move to sieze power now that Queen Zeal and the gurus are gone. He abducts the party and brings them to the Blackbird, taking all of their equipment away and locking them up. Eventually managing to escape and recover their gear, they end up on one of the Blackbird's wings, where they're surprised to see Dalton in the Epoch, having fitted wings and weapons to it. They manage to jump onto the Epoch and take it back from him, accidentally destroying the Blackbird in the process while trying to figure out what he's done to the controls.

Once they get control back, they land at the Last Village again, resolving to use the now-flying Epoch to do whatever they can to bring Crono back. At a nearby cape, the party encounters a brooding Magus, who reveals what happened at the Ocean Palace after Schala had sent them away with her pendant. The three gurus were present, and the energy of Lavos seems to have created Time Gates that scattered them across time. Belthasar is sent to the distant future, Gaspar is sent to the End of Time, and Melchior is sent to 1000 A.D. Janus, having come in after Schala, is sent to the Middle Ages. He encounters Ozzie, and eventually grows up to become Magus, harboring a grudge against Lavos the entire time. Crono's party interrupted him just as he had summoned Lavos to his castle to take his revenge. Realizing that they have the same goal of defeating Lavos, Magus decides to join the party.

Just as they depart on the Epoch, the Ocean Palace rises out of the sea, ominously looming in the sky, now known as the Black Omen.
