Two major plot points are actually revealed in deleted scenes. The first one happens when Beckett and Norrington board the Flying Dutchman, and Jones tells Swann that Elizabeth is dead. So, Swann tries to stab Jones in his heart, and Jones enlightens him and the bystanders what would happen if he had actually done it. Secondly, during the extended cut conversation between Beckett and Jack, we find out that Beckett and Jack had a deal to transfer some cargo, and Jack reveals that this cargo was slaves. After Jack set the slaves free, Beckett burned and sank the Pearl and branded Jack. This is why he’s surprised the first time he sees the Black Pearl again.
