When you kill Father, you will immediately get a quest objective to leave The Institute, but let’s take some time to search Father’s quarters. If you manage to eliminate him without synth Shaun witnessing it, then The Institute will not become hostile yet, allowing you to explore in peace.
You will find some randomized loot - nothing super interesting - just some junk and stimpaks. You can also read Father’s terminal either by hacking it or grabbing the password from the nearby drawer.
This door right here leads to the rest of the Institute but unfortunately it is locked. I searched all over the place looking for the key but did not find one. Now you can easily open the door with console commands and I’ll show you how to do that later. But for now let’s leave The Institute and speak with the Brotherhood of Steel… because their reaction will be different if we leave now vs if we open this door and explore the rest of the Institute.
On my way out there were a few synths hanging around but none of them were hostile and I was able to simply step into the relay and teleport back to the surface without anyone knowing what I had done.
When we speak with Elder Maxson he is furious that we got kicked out of The Institute without making contact with Madison Li.
When I tried to speak with Desdemona and The Railroad, they had nothing to say. Since their quest line involves infiltrating the Institute and working to liberate synths from within, if you kill Father you will break their quest line and be unable to complete the main story with this faction. If you want to progress the main story, you will need to work with either the Brotherhood or The Minutemen.
We will automatically receive two more quests - Form Ranks and Inside Job - and we can let Preston know what happened at The Institute.
I decided to finish this playthrough with the Brotherhood of Steel. Their quest line proceeds unchanged, except that we recruited another scientist - Professor Scarra - to help us build Liberty Prime. This role will usually be filled by Madison Li.
Once Prime has cracked a hole into The Institute this quest proceeds as normally, except you won’t have that final conversation with Father, for obvious reasons. However, when you go to escape The Institute, Synth Shaun will still be there… reprogrammed to believe he’s your son… even though Father wasn’t alive to reprogram him. Who did this then?
Now let’s see what happens when we gain access to the rest of the Institute, immediately after killing Father. Using console commands, we can easily unlock the sliding doors and explore the rest of the Institute. None of the NPCs will be hostile, so you can walk around and speak to the various department heads.
I was even able to make contact with Madison Li and convince her to join The Brotherhood of Steel - something I wouldn’t have been capable of if I weren’t playing on PC. She even offered to install the fast travel device to my Pip Boy. Unfortunately it did not work, since killing Father bars you from fast travel to The Institute.
I was also able to gain access to the FEV lab and grab Virgil’s serum, which I’m sure he’ll be stoked about.
After a few more minutes, something strange happened - a random group of Institute NPCs became hostile to me. Not all of them - just a handful. I guess maybe they found out what I had done? After killing a couple of these NPCs in self defense, I officially became enemies with The Institute and everyone in the building became hostile, so I decided it was time to head on out.
I managed to return to Father’s quarters and head to the elevators. This time the group of synth guards were all hostile so I needed to take them out, before escaping through the relay. Before I was able to teleport, I received one final message from The Institute.
The conversations with Preston and Desdemona are the same as before, but this time I received a different reaction from Elder Maxson, since I successfully recruited Madison Li.
At this point, your only options for completing the main story are to side with The Minutemen or the Brotherhood of Steel. The Railroad and Institute quest lines are cut off after Father’s death.
