I had a friend advise me on where the heck to go after, so I found Seabook at the S.N.R.I. Factory and got him to join the party, which will let us progress by speaking to the mayor in Babylonia. Seabook joins at a whimpy level 6 to start off with, so he's not actually useful in combat right now except as a meat shield.

15:20 - Secrets

It's at this point I figured out I was in the end game and there were a bunch of secrets to find in previous areas. There's no list or guide or anything for this game that points out these secrets so I spent an hour trekking through all the towns to find them all. You can see me cut to all the notable secrets I found during this part. The dialogue for several NPCs also changes when revisiting areas, but there's not much going on with them besides that.

In order of how I showed them we have:

Judau's Shop
-If you go back to Judau's house, he'll sell some good gear for Kotaro and Amuro, as well as some TP restoring items. This is the first place you can buy them so you can stock up on them early here if you want.

Alien Magma
-There's some random mook you can fight that's pestering this girl. He's super weak so you could probably have fought him earlier and he doesn't give you anything cool for beating him either.

Life Extract and Mega Condenser
-You can get these stat boosting items by going to Ravelle and going to the second floor of the gold building. A maid will give the items to Dan.

Meteor Kick
-You can go back to Zeit to get Dan's strongest Special attack, by talking to Hideki on the first floor of the big building the director was in.

Shu/Masaki for the Final Dungeon
-Easily the biggest thing and the easiest to miss. You actually have to do this BEFORE you recruit Seabook the first time but when I was editing I accidentally stuck it in here. Anyways, you have to go to Lido and speak to an old man in a house. Answer "Yes" to his question for Shu and "No" to his question for Masaki. There's still some other things you have to do to get either character for the final dungeon, but I'll cover those when we get to them. If you don't do this at all, you get Seabook for the entire final dungeon.

After that, I go back to the story and enter Moussa. If you talked to the guy in the ally next to the hospital at Axis when you have the fake ID, he tells you about his sister. You can then go to a house in Moussa and talk to her, and she'll give you a GaGa Armlet.

26:22 - Nurse in the Final Dungeon

This is a very important secret that needs pointing out. Go to the second floor of the hospital in Moussa and accept her proposal. This will make her appear in the final dungeon with the best healing items, which is very, very helpful.

29:54 - Dungeon

Here we get Shu as a party member temporarily.

Shu - This guy is probably the best character in the game. Solid stats across the board and good attacks that cover both single target and AoE. The hardest part of this dungeon is when he leaves after we clear it, making us backtrack without him. Probably only Masaki can come close to matching him. That or Dan with his absurdly bullshit powerful Specials. His unique ability is Unleash, which is basically the reverse of Kotaro's previous ability, Charge. Shu does a powerful attack right away, but can't take an action the next turn. He also seems to draw aggro more than other characters for some reason, especially in the final dungeon. Maybe everyone just sees his smug face and wants to smack him.

52:50 - Boss Battle #36: Rafflesia (M'Quve)

Rafflesia doesn't really do anything different from the last time we fought it. It can hit pretty hard but my guys were dealing so much damage to it we tore through its HP well before it became an issue. We then get treated to an...interesting...scene with Shu using hypnosis on M'Quve. Shu is friggin' scary.
