Atma Weapon can die either from running out of HP or MP which is a bit unique. Generally, it is safer to go for MP as it means the boss will not go to new phases where it adds stronger attacks to his list. This is also a fight where you can steal a Ribbon if you brought Locke (for some reason).
As you saw on the clock, you have to wait awhile for Shadow to show up to join you again.
