After defeating the Berserker Lord on Planet Elysia,you'll be able to grab the first Theronian Bomb part with the Ship Grapple Beam. Follow the new path ahead of you and you'll soon reach an area riddled with the brittle husks of Space Pirate corpses. You know what that means. Proceed through the maze of areas ahead to obtain an Energy Cell and the Seeker Missile! Just like in Prime 2,this allows you to lock on to up to 5 targets at once with Missiles. Time to get out of here,while fighting with the newly escaped Phazon Metroids along the way. You can freeze them with Ice Missiles,if they don't phase through all your attacks. There's also an Energy Tank to grab before you leave. The 2nd Theronian Bomb part is past this area. You'll need to destroy all the Seeker Missile locks holding it in place before you can pick it up with your gunship. Also found the 3rd and final Bomb part in the other area of Elysia,completing the Theronian Bomb!
