Once you have all 3 Pendants,the next place you have to go to is the Lost Woods. You can find a Mushroom in these Woods,give it to Syrup and she'll turn it into something later on. There's a bunch of fake master swords here,just ignore 'em. The real one is in a meadow in the top left corner,on a pedestal. Unfortunately,Zelda has been located at the Sanctuary during all this. The Sage protecting her was killed,and they dragged her off to Hyrule Castle. In the castle,head to the 2nd floor. The Master Sword can break the seal on a door there. It's a long trek to the top of Hyrule Castle,and you'll need to fight a lot of possessed soldiers on the way up. Several areas of the castle are completely dark as well. Agahnim awaits near the top of the building. It's too late for Zelda,he sends her to the Dark World,but we can put an end to this guy now! If you played later games,you know how this fight works. You can only hurt Agahnim by hitting his own spells back at him,your Master Sword has no effect. He can also shoot fake spells and lightning at you,so be careful. Once defeated,he'll drag Link into the Dark World with him!
