In the year of our lord and savior, 22XX, a female scientist by the name of Ciel found a reploid lead to be the hero who stood by X's side during the Maverick Wars of 21XX... Zero! After being revived by one of Ciel's Cyber-Elves, the once functionless reploid Zero was revived.

Ever since then, Zero has done his best to stop the might of Neo Arcadia from silencing both Humans and Reploids who've been branded as Mavericks (in this case, wrongfully branded) as a part of Ciel and her Resistance Group. Zero has managed to stop X's Four Guardians, The Legendary Hero X (though it was later revealed to be just a Copy of X) and even the Resistance's former Commander Elpizo who had reawakened the Dark Elf.

Now that all "seems" peaceful, Ciel has been developing a special type of energy that'll please the citizens of Neo Arcadia and stop the senseless fighting... however, before that could be done, Zero and the others spotted a strange ship, where inside was a giant of a reploid called "Omega". Even stranger, an old man called Dr. Weil was inside as well. What could this possibly all mean?
