On any layer of suspension of disbelief, the game challenges our willingness to believe the unbelievable. Nothing portrayed in this game actually took place, it was all a simulation, and the game itself wants us to come to this realization about it.
The existence of Metal Gear Solid 4 and its story does not invalidate this conclusion, for one thing MGS2 was released in 2001 and MGS4 in 2008 and Kojima is on record as never having intended to follow up on MGS2 the way MGS4 did. Also there's nothing to say that the events of the Big Shell did not take place in some form in the backstory of what we see in MGS4, just not as the video game of MGS2 depicted them. That is to say if your refutation starts and ends with "but MGS4 though!" then you have no refutation.
Metal Gear Solid 2 is many things all at once, being a VR simulation does not invalidate it from also being a post-modern anti-sequel that challenges audience expectations, a meta commentary on censorship in the new era of digital communication, a fun video game in its own right with an emotionally engaging story centering on well written and sympathetic characters, and whatever else it may mean to you personally. Indeed, that is the point of the game as stated by Solid Snake in the ending itself. That the thoughts and feelings you had when playing it were real, and that's all that truly matters.
