I fight against the second (normally first) main boss of the game, Kraid. After that, I head all the way to Tourian (a.k.a very evil zone in low percent runs).

As long as you stay up in the corner in the Kraid fight, you should be able to refill your missile and energy very easily

This is a pretty quick battle, as you only need fifteen Missiles to destroy him. Just beware of his belly claws (or whatever they are called), because they do major damage to you, while his nails do minor.
