Ninja Gaiden III: The Ancient Ship of Doom - Acts 1 and 2
Ninja Gaiden III features several of the new additions from II except the shadow clones, and the controls changed a bit. Ryu's motion in the air has been slowed down, which can be annoying when you're trying to avoid enemies if you've played 1 and 2 a lot.
The biggest difference however from this game and the first two is that 3 has limited continues, and once you run out, the game's over, putting you back at the title screen and act 1, making for one of the most frustrating experiences I've had in months.
