So Moltres (and all the Legendary Birds) require to things to be found again:

-Beating the Elite Four (required for flying)
-Catching them in their normal locations.

Once you've done both those steps, the birds can be found rarely in the sky over any route. Moltres took me close to an hour to find. Thankfully you can just plop yourself in one spot with a lure on and watch the spawns waiting for them to appear! I do highly suggest getting a Catch Combo going, especially one for a Pokemon that doesn't appear in the sky so you're at no risk of breaking it.
