In order to initiate the quest, ensure that you've completed the main game post-game. After which you'll find a cutscene - and footprints- just down from the base in Freezington. Once started, footprints for Cobalion are found in Frigid Sea and Roaring-Sea Caves. Once you have all of them, go back to Sonia where she'll tell you where Cobalion is located. Cobalion itself is found on the land mass in the middle of the Frigid Sea. Should you accidentally faint it, simply fly to a nearby location and head back - it'll be awaiting you once again.
