Version 2.1 was the next major update following 2.0, receiving 25 patches within 5 years, being the longest and second most patched version, which mostly included bugfixes but also additions like slopes, more functionality, and SDL2 support. Even they finally shrunk down the life counter to make it more like the original games. Well, still not exactly. The in-game menus have been reworked and now aren't like the main menu options. v2.1.22 adds the Addons menu that lets players use a file browser to load addons that way they don't have to use the console or launch parameters. Chat messages are also now displayed in a separate chat window rather than the console. v2.1.25 was the last patch released for this version.

Many of the stages in singleplayer received minor changes and some additions. Techno Hill Zone had been heavily revamped, now making it seem like the factory is taking over the zone more, with the slime now once again being harmless but is buoyant. Castle Eggman Zone was heavily revised and now contains an Act 3. Egg Rock Zone now has a new third act which is a race and boss fight against Metal Sonic. The final boss is now its own Zone called Egg Rock Core Zone, still using Brak Eggman as a placeholder but has been reworked. The Special Stages are now replaced by NiGHTS Special Stages which use the NiGHTS gameplay, where the player must get enough blue balls to get the Emerald from the Ideya Capture, and emblems are replaced with rings. Up to 30 save files can be stored this time.
