Having discovered that Syphon Filter is being pulled out of the sunken wreckage of S.S. Lorelei in Northern Atlantic, IPCA operative Lawrence Mujari takes Cobra along for an mission on an underwater salvage rig used by MetaGlobal Funds, Jandran's employers, the mission being to finally destroy the last batches of Syphon Filter by destroying the salvage rig and the wreckage of S.S. Lorelei with additional objective of tracking down Jandran in order to apparently innoculate him against Syphon Filter and capture him alive for interrogation. However, while making his way through the salvage rig staffed by heavily armed MetaGlobal Fund's mercenaries, Cobra enounters Jandran and injects him with the serum prepared by Elsa Weissinger, who joined IPCA after being betrayed by the Consortium five years prior, only for Jandran to end up dying immediately after being injected, leading Mujari to believe that he had severe reaction to the serum. To make matters worse, IPCA pilot tasked with extracting Cobra and Mujari ends up killed while fending off MetaGlobal's forces, forcing two agents to prepare the evacuation via mini submarine docked on the salvage rig's lower levels. Despite these setbacks, Cobra is able to complete the main objective of the infiltration and place four tactical nuclear weapons on the rig's lowest levels, ensuring the complete destruction of both the salvage rig and S.S. Lorelei's wreckage.

Following the mission in Northern Atlantic, Lian Xing contacts IPCA's European command, revealing that Imami Gray followed Yong-Jun-Kim aboard a plane flying out of Tokyo in order to keep him under surveillance and requesting Cobra to join her in Tokyo as soon as possible for an new assignment...
