With all the main and sidequests done, the only thing remains is the Skull Kid himself. If you prepared yourself, you’ll have everything needed for the final battle. Head up the Clock Tower at midnight and play the Oath to Order. What happens next is one I can’t explain. You just need to see it for yourself.
Unfortunately you need to venture deep within the moon itself. This is where the true trial begins. Speak to each of the kids and give them masks in exchange for a game. Once you find them though, they ask for masks so give it to them. Odolwa is first so you need to use Deku Link’s flight to reach not only the Heart Piece but to reach the kid. Afterwards is Goht, he asks for two masks and it requires mastery of Goron Link’s roll. It’ll take a few tries but if you can pull it off, you’ll reach the kid. Next comes Gyorg, he asks for three masks. Zora Link’s high-speed swimming is needed as well as the use of the dolphin jump. Like Goht’s playground, it requires a lot of patience and persistence. The heart piece here requires you to go to the middle instead of the top on the third pass. It’s a reason why you need to go through this a lot. Afterwards is Twinmold and the guy asks for four. All this playground does is a boss rush so not so difficult although you need to use items to find your way through as well as the final heart piece. Once you give up all the remaining masks, you then speak to the kid with Majora’s Mask. He’ll ask if he wants to play. Say yes and he’ll give you the Fierce Deity’s Mask.
The final boss is split into three phases. Phase 1 is Majora’s Mask and it’s not hard especially with the Fierce Deity’s Mask. Just whack the mask over and over. It’ll summon the other four remains to attack you. Use Fierce Deity to stun them out so you can focus on Majora itself. After enough damage, you face Majora’s Incarnation. This is unpredictable as it moves all over the place doing random stuff. As I said earlier, you can use the Fierce Deity’s Mask to wipe the floor with him but Light Arrows as well as the Great Fairy’s Sword does just as fine. Using a Light Arrow stuns it, giving you a chance to do a jump slash with the Great Fairy’s Sword. Watch out as it can deal a lot of damage if you get careless. Once you deal enough, it’ll become Majora’s Wrath. Despite having two whips, it’s not a hard fight. Fire Light Arrow to stun and follow it up with a jump slash. Do it four or five times and the fight’s over.
I won’t explain anything else that happens after the fight. Just watch for yourself.
