I mentioned providing a list of mods, but I seriously doubt this is mod related. Roughly 70-80% certain this is a CPU issue as in my control panel the % usage shoots up as high as 95%(averages about 70-85%) which is... Bad. Memory wise it doesn't seem to eat up anymore than usual of my other games I play. I'm going to I guess start another playthrough and see how that goes.

This has happened to me both when it was just two armies of about 1000(20 v 20) each and again when it was basically 40 vs 40 units. It also seems inconsistent as I fought another battle after the first one I listed and no issues arose plus I completed an empire playthrough and not once did this occur and I had some pretty sizable fights there as well:

20 v 20 (sound stutter and frame rate drop
20 v 20 (no issues)
40 v 40(Same as the first battle)
