So I feel like I should probably clear up a few things about this run before I play any farther. The reason that some of the Pokemon in my team are in master balls is because, for some reason, when I randomized the game a lot of Pokemon had there catch rates changed, so I just hacked some in to make things easier. I also randomized the pallets of the Pokemon. It's purely aesthetic, I didn't change the types, I just thought it would make things interesting. Finally, it randomized the items the CPU trainers use in battle, hence thongs like the X items in the Brawly fight and the Max Revive in this one.
