Part 1: Welcome to The Madhouse
The game starts with Batman driving the Joker to Arkham Asylum in the Batmobile after apprehending him at Gotham City Hall. The whole City Hall thing happened at the same time as a fire at Blackgate Prison. Lots of prisoners, including Joker's crew, got sent to Arkham. When they got to Arkham, Batman and some guards strapped Joker to a stretcher and wheeled him into the Intensive Treatment Center. Batman went with them to the Holding Cells, but the Arkham staff wouldn't let him go any further. While Commissioner Gordon was registering Joker, he broke free and escaped with Harley Quinn. Batman couldn't get in because he was locked out, so he busted through a window. Joker set a trap, unlocking the cells and letting more prisoners attack Batman. After a quick fight, Joker opened a security gate, allowing Batman to follow him. Commissioner Gordon thought it was a trap, but Batman didn't care. He went through a hallway filled with knocked-out guards and found a survivor named Eddie Burlow, who told him to go to the Lower Corridor. In the Patient Pacification Chamber, two guards told Batman that Victor Zsasz had taken another guard hostage. Batman swooped in and took down Zsasz. Then, Harley Quinn contacted Batman and said she had the warden, Quincy Sharp, hostage. She thought Batman was stuck, but he escaped back to the Processing Corridor. He went into the Decontamination area, where there were a bunch of people trapped in a room filling with Joker Toxin. After Batman gets rid of the toxins in the room, he heads out of the Decontamination area and follows some green arrows on the floor to the Secure Treatment Transfer room. That's where he gets attacked by a mutated prisoner from Blackgate. They have a quick fight and the prisoner ends up dead. The Joker manages to escape on a mobile security cell and sends Batman a message from a nearby guard station. He tells Batman that one of the security team members, Frank Boles, is actually working for him and has captured Commissioner Gordon. The Joker also warns that if Batman gets caught following him, then Gordon will be killed.
Batman departs from Intensive Treatment and makes his way to Arkham East. There, he comes across a distressing sight - Harley Quinn's henchmen are attacking the Batmobile. Worried about Commissioner Gordon's safety, Batman orders Oracle to disable the automatic defenses and decides to head towards the northern part of the island where the Batmobile is located. In Arkham East, which is heavily guarded, Batman discovers that the security guards have been lured away by a diversion. He then proceeds to a small tunnel connecting Arkham East and North. Inside, Batman encounters a wrecked ambulance and a security guard seeking shelter behind it. The guard informs Batman about the presence of armed Blackgate Convicts on the other side. Batman defeats the thugs and swiftly heads towards the Batmobile, which is being attacked by Harley Quinn's henchmen. He quickly overpowers the henchmen and follows a trail of pipe tobacco, left by Gordon, to the western section of the island, where Joker's men have also gained control. After Batman defeats two of the Joker's men who were trying to make renovations to the Visitor Center to better suit the villain's taste, he comes across a nervous guard who is trying to hide in a watchtower. The guard informs Batman that the escaped convicts have also taken control of the Medical Facility.
