SPOILERS (Make sure to watch to the very end, after it fades to black!)
My interpretation of this ending is that after being "baptized" by Elizabeth, Booker actually didn't die. He just passed out like in the beginning when he first arrives and is baptized in Columbia.

His confused mind then tries to make sense of the experience by casting Elizabeth as the Arch-Angel and thus his inspiration to build Columbia and become Comstock follows.
