Once you get inside Fort Hagen, Kellogg is really hard to find. This video explains how. Basically you need to get to the middle level and look for a locked cage (seen at 1:25 of the video!) that is filled with ammo (to get inside you have to unlock a nearby terminal). Next to that cage is an elevator that is very, very easy to walk by. Go down that elevator and you'll find Kellogg, hiding in the bowels of Fort Hagen.

This contains no spoilers! The video ends before meeting Kellogg, but it'll be clear how to find him.
