The game gets a little weird when it tries to play two cutscenes at the same time. In this case the cutscene of the Kapisi being destroyed played, but the cutscene of destroying the Kalash Wreck was played in the background (you can see the bulkhead dropping when the Kapisi blows up). Once the Kalash Wreck cutscene is finished, control is given back to the player even when they shouldn't be able to play sine the Kapisi is destroyed.

I've only been able to do this with either the cutscene that plays when Rachel or the Kapisi is destroyed at the same time a mission cutscene needs to play. It doesn't do anything useful for any sort of gameplay. It is just an odd quirk.
