With the Master Sword in his possession, Link is ready to take on some tough enemies, but his overconfidence can get the better of him, specially when the monsters are more powered up by, and having to deal with a dark copy of himself.

This scenario does recommend Light, so this is where Link's Master Sword is put to test, and you can only pick Link on your first run of this scenario. This area is known as the Temple of Souls, and it is one twisted temple, and you can see statues and portraits of Link all around the place.
There are six magic keeps that Cia has powered up, and some of the monsters there are more powerful than before, you can have Link and Darunia split up and take on different keeps, don't worry too much about fighting the ReDead Knights until you have severed the link between the keeps.
Keep Saboteurs can appear, you will want to take them out so they don't recapture the keeps, and once you have severed the connection of the keeps, Link must go to the Sorceress's Room, and this does also weaken the ReDead Knights, they will go for Zelda, so I would have Darunia take out the ReDead Knights attacking Zelda.
When Link goes to the Sorceress's Room, we get a cutscene where Cia creates a dark copy of Link, you will have to take out the Dark Link, which is a tough enemy, and while Link does have an elemental weakness to Dark, it would have been good if Midna was set to be the second character you play as instead of Darunia.
After defeating the Dark Link, it will multiply to around four, and Ganondorf will make an entrance, and a Rally Captain will appear, this is a Shield Moblin, and they are part of Ganondorf's forces. Once two Dark Links are down, Link must go back to the Sorceress's Chamber, and the doors close, leaving Link to fight several of his dark copies, which will then lead to a cutscene.
The true strength of the Master Sword is unleashed, and Link can slice his way through many enemies without anything stopping him, despite his overconfidence, and this also results in Cia using more of her magic in summoning more monsters. The Hyrulean Forces will start to make a retreat to the rose garden, so I would have Darunia clear out the enemies and lead the Hyrulean Forces, and after some time, Ganondorf will charge into the fight to take on Zelda, so I recommend having Link take on Ganondorf, and he is very easy as Ganondorf has an elemental weakness to Light element weapons. Ganondorf is still a tough foe, but he is no match for the Master Sword.
As for the collectables, you have to bomb a wall to uncover the Gold Skulltula after defeating 1000 enemies, and you will need to reply this scenario to get the Heart Piece and Container, the Piece of Heart is at South Garden, and it is only accessible once Ganondorf arrives to the battlefield, and only Fi can open the chest. There is a path south from SE Magic Keep, and this is a Heart Container for Impa. This is one of the best scenarios to collect materials from Link, so that way you can use them to make badges, as you do fight a number of Dark Links.
