Raiden successfully makes contact with Emma, who's stuck in the locker room during the time where B1 successfully floods. Working on Raiden's advice to listen to his heartrate while they swam out of Shell 2's B1 section, Raiden and her make contact with Snake and Otacon. Unfortunately, the Emmerich Siblings don't get along as Emma joined the project on Arsenal to seek revenge on Hal for abandoning her and their father Huey in the incident that nearly killed her.

Despite this, she agrees to work with Philanthropy to take out Arsenal and reveals a bit of light on GW, the Arsenal AI. Due to the abundance of digital information, The Patriots felt pressured and threatened from the massive overflow, potentially ruining their grip on the country and such. Emma created both the virus that President Johnson gave Raiden and told that GW was a processing program that would allow complete control over all new information, choosing which can be censored and what isn't.

Their path takes them to Strut L, where the only means of crossing to Shell 1 is by the Pontoon Bridge. but the enemy are patrolling the area and Raiden could only cover Emma via Sniper fire. Shortly after making it close to Snake at Strut E, Emma is attacked by Vamp, who's STILL alive and stabs her. Raiden manages to kill him again but Emma collapses, suffering from a stab to the body from Vamp.

Despite efforts to save her, Snake reveals she will die, but not after her work of setting up the Virus upload. However, the disc does not upload the virus to Arsenal due to an Antibody Agent program, stopping the download at 90%. Left with no choice, Raiden and Snake decide to take out Solidus and his men on Arsenal. Sadly, shortly after coming clean of her reason of joining Arsenal's research, Emma reveals that she still loved Otacon even after the event of their father's death. Shortly after begging him to call her by her true name, she dies in his arms.

Otacon then reveals why he left her after Huey Emmerich's death. Julie Danziger, Emma's mother, had started an relationship with Hal that turned to an affair. Huey, ashamed of this, took his life and tried to take Emma with her but she survived. Ashamed, Hal left and never spoke to her out of pain and shame.

Cutting his mourning short, the group find out Arsenal is ready for launch and are forced to evacuate the remaining Hostages in the Big Shell. Hal is tasked with this as Snake and Raiden go to sneak on Arsenal. But as they approach the door, Mr. X appears, drawing his sword on Raiden and Snake seemingly betrays him to the ninja-who's revealed to be Olga Gurlukovich all along!

Is Raiden dead? Will they stop Arsenal? We'll see...
