Here's how you do IK and layered animations in Unity / Mecanim
EDIT: the reason masks don't work is because I left "IK" on the other limbs. Even though I never set the other limbs' IK targets or weights and they are theoretically not being applied, leaving those IK targets green on the mask breaks the other layers.
I consider this a bug, but you can use override animations with a mask if you know to turn off the IK nodes you don't need in the mask.
