In phase 1, Metroid Prime will glow different colors which determine which beam it is weak to (yellow: Power, purple, Wave, white: Ice, red: Plasma). If you have the optional Wavebuster, Ice Spreader and/or Flamethrower upgrades and an ample amount of missiles, you can rapidly damage Metroid Prime each time it is vulnerable (Ice Spreader in particular can freeze the boss temporarily). Be sure to go into Morph Ball and hide in the channels in the floor when it charges across the room. When it pulls you in with snare beam, either boost ball away or place a bomb near its mouth. Each time Metroid Prime takes enough damage, it will fall to another arena with a different layout of floor channels. Eventually the next phase will begin.
In phase 2, the core essence is revealed and it is immune to all your attacks. The only way to damage it is to wait until it summons a pool of Phazon, which you stand in to activate hypermode which lets you use the Phazon Beam on it. Metroid Prime in this phase can shift between which visor can see it so be sure to have the correct visor on before attacking. The Metroids that it summons can be defeated instantly with Phazon Beam so it is best to take them out before attacking Metroid Prime.
