This shows how to beat Sewer or Later & get both Clear Gems. To get the Box Gem, break all 57 crates. To get the 2nd Clear Gem you'll need to have first gotten the Yellow Gem from the previous level, Plant Food (you can see how to do that in the video linked below).

Just before taking the Yellow Gem Route there is a Checkpoint and an Aku Aku crate above it. I recommend breaking the Checkpoint before breaking the Aku Aku crate although it's not that important.

Take the Yellow Gem Route until you get the Clear Gem. At this point, if you're intending to get all of the crates as well, kill yourself so that you're transported back to the Checkpoint. Otherwise continue along until the Yellow Gem platform takes you back up to the main part of the level. Then finish the level as normal.
