For the people asking how: I'm using project 64 version 2.3.2.202. Get the n-rage input plugin for project64 and install it and then you should have a n64 USB controller. Set up the controls of the controller by clicking on options and then configur controller plugin. If you want a button to rapid-fire, I make the a button on my keyboard rapid-fire which is the space key. Go to the modifiers tab and click new modifier. Where it says assign mod click that and press the button you want to be rapid-fire. The mod type would be macro. Then click the button it is assigned to. In this case if I did the space key for assign mod and I wanted it to be the a button I would check the a button. Then check rapid-fire box and slow rapid-fire box. Then click apply changes and save. Make sure the controls are different and not the same. For example, if I wanted to make the start button rapid-fire on the controller I would change the start button input to enter or something so the modifier would work. If you need help ask me. You might not have to use a controller so I think it works on keyboard too just make sure to change the buttons to allow the modifier to work.
