The second section of the Tower of Babel repeats the green crystal gimmick puzzle that involves carrying one to a location to remove pink crystals that are blocking the way. This part is a bit more brutal since it's possible to lose a good amount of progress by removing or putting a green crystal at a wrong spot, forcing you to re-do some bits of the dungeon.

It took a while to complete it but eventually I did make it to the third and final section of the tower and much to my surprise, it turned out that there was no boss encounter at the end of the second area. The final dungeon has my favorite theme in the game and is filled with all sorts of quirky enemies. It is of course easily the best part of the game to accumulate EXP especially via the Yukkuri enemies. The new and massive King Yukkuri (giant Reimu head) grants a whopping 30k XP!
