We can't get into the castle to get to the well, so we have to look for a rebel group to collaborate with. As for the box minigame, I mistakenly thought I had to reset after getting the Gaia Shard. I should have continued looking for a solution to get through without resetting. Though I was forced to redo all three segments due to my struggles with the beast stealth minigame. I really have a bad track record with these minigames.

During the ceremony, Var Nell communicates with the spirits and realizes we're heading for the Well of Life.
In the passage, Gallian and Rock stay at the entrance to protect us from behind. We see that a lot of soldiers in the passage were knocked out by Mishra. Eventually, we run into Var Nell, who learned of Mishra's plot from the spirits. He hasn't forgiven Seth for killing Sophet, but he's willing to postpone his vengeance until Mishra is dead.
At the well, Mishra states that the spirits are actually Dael. He inserts the Catalyth and summons two winged Aggroliths to help him in battle.

The turqoise aggrolith is weak to fire, so have Var Nell target that one. The purple one might be weak to light? Either way, Mishra will use his EX to defeat the party once his minions are defeated.

Before Mishra can finish us off, Gallian and Rock somehow tame the giant bird monster and save us, but unfortunately, Var Nell is left behind. Var Nell makes one last attempt at killing Mishra.
