To get the last three Zora Eggs you need to visit the Fisherman's Hut. Talk to the seahorse inside and it'll ask you for help and the fisherman says he'll give you the seahorse for a picture of one of the female pirates. If you didn't take a picture of one of the pirates in the Pirates' Fortress then go do that then give the picture to him.

With the seahorse in hand go toward the two large stone pillars to the far right of the Research Lab. Pass between the pillars to enter Pinnacle Rock. Sink to the ocean floor by pressing 'B' then let the seahorse out. It will show you the correct path to get through the murky water. Follow the seahorse exactly until you reach the end. In truth, if you know the path from previous playthroughs you don't actually need the seahorse to get the eggs.

At the end, the seahorse will ask you for help finding its friend. I don't do that in this video, but if you want help with that then see the video linked below.

In this area are the last Zora Eggs. They are all guarded by the Sea Snakes, otherwise known as Deep Pythons. There is a Deep Python in each of the 8 holes; 3 of which have the eggs. To defeat the pythons, swim near the hole to draw them out and electrocute them. You can also land at the edge of the hole's entrance and shoot them with your boomerangs. If you defeat all of them then the seahorse's friend will be rescued and they'll give you a Piece of Heart. After you get the three eggs return to the lab and put them with their siblings.
