In Majora's Mask you're able to kill Sakon by waiting until he steals the bag from the Old Lady from the Bomb Shop and shooting it with either an arrow or the Hookshot. The explosives in the bag will blow up and Sakon disappears. Furthermore, he won't return until you restart the 3-day cycle.
