The king explains that the Atlian Union doesn't allow its member states to make their own arrests, meaning AU backed criminal organizations like the Crows can get away with crimes. The AU seems to have more power than the real life UN, which cannot override the sovereignty of member states.

For some reason, the party is willing to spare the boss this time as long as he changes his ways.
The shop now sells better equipment.
To get to the plot, you must follow the direction the statues are pointing in. I think if you stray too far off the path, the target event will disappear.
Megido has its own numerical system. To solve the puzzle to open the underground ruins, you must activate the switches on the pillars in the correct order.

To access an important plot room, you have to do another number puzzle. This one is a 3x3 magic square.

The party finds notes about the Philosopher's Stone, but Jack claims that it should be impossible to make one. Versailles claims he has seen documents about it and believes it's real. Johann gets a choice on who to agree on, or he can say that he'll believe it when he sees it.

You'll be required to go to the inn again, where Johann will see his mother's ghost again. The innkeeper tells them about how over a century ago, his great-grandfather met a team of five archaeologists, but only one of them came back. The survivor killed the others to get the PS.

The king tells us that the AU is experimenting with ESP, and Johann's father defected in order to gain ESP powers. He also reveals that Lemmor was one of his agents to counter the AU's hold over the school, but the AU had him killed and framed Jack because they learned too much about ESP. Also, Dio Luca, the AU president, is likely using the PS to gain immortality.
IMO, it feels unrealistic for Jack to still have so much faith in the AU after all this.
