First, I was mistaken about something. It seems that if you miss clearing out an area, the powerup it would give you is only lost to you until you beat the boss, at which point it gives you all the powerups you didn't gather in the dungeon.

Second, yeah. The countdown on the bomb is actually pretty generous, but it does mean you're still going to have to be aggressive in dealing with the boss. They will happily dance on the opposite side of the area from you and take potshots at you until it explodes if you try to wait them out, so you're going to have to take the fight to them.
