Here's a walkthrough of me going through Metroid Fusion for Game Boy Advance. I am going for 100% pickups, as well as trying to beat it under two hours. Oddly enough, the main items do not count toward the percentage at all, so extra Power Bomb expansions were added.

Samus finds a restricted area, which alerts the rogue B.O.X. After defeating it, she regains the Wave Beam, and finds out that the Federation has been secretly breeding Metroids. After seeing the whole lab explode, Samus goes on to find Ridley X in a new area of Sector 1. After defeating the clone, she regains the Screw Attack.
