Here's my new design for a self-flushing stackable module to harvest all types of overworld spawning mobs in Minecraft 1.2.5 and beyond. I also demonstrate a proof of concept that endermen can be collected using waterstreams without them teleporting.

The mob farming module completely flushes itself when triggered by an adjustable density of mobs. It has a 20x20 outside dimension, and while using a fair amount of redstone, it uses only 4 pistons for 312 spawning spaces.
