The water in Noki Bay is back to normal, and there are still a few things Mario has left there. First is the secret of the shell at the very top of Noki Bay, and another encounter with Shadow Mario. Then the secret treasure of Noki Bay, which is at the underwater cavern, which is said to be the ancient home of the Nokis, and a fish made of coins.

Episode 6 of Noki Bay is The Shell's Secret, so Mario has to climb up the large pillars in Noki Bay, and there are some ropes connecting from each of the pillars, so using the ropes can help get to the top of Noki Bay where the shell is. The ropes have Wire Traps on them, and they will damage Mario if he touches them.
This is one of my least favourite secret levels in all of Super Mario Sunshine, because not only do you not have FLUDD, but it has some very tricky jumps, and you will be using the Wall Jump most of the time, and there are some spinning and moving platforms in this secret course. When you get higher, there are rotating blocks from back in Ricco Tower, and a stack of spinning platforms where you have to use Side Somersaults to get to the next one, and the end of the rotating block is a Shine Sprite.
Next is Hold It, Shadow Mario!, and there are players that wonder why Shadow Mario is never harmed by the water when he swims, yet when you spray him with FLUDD, it does. I guess the reason is because the water FLUDD shots is pressurized, so that's why Shadow Mario takes damage from water shot by FLUDD. I do like how the Noki Elder asks if Mario has some weird family, at least Nokis can tell the difference, unlike Piantas. This is one of the trickiest Shadow Mario episodes, because he will be climbing up the mountain, and when he gets to the top, he jumps down into the water.
Episode 8 is The Red Coin Fish, and at the beginning, the Noki gives you the helmet which you will need to explore the underwater cavern, and there is his wife and child, which I am guessing is the same Noki that you see in Pinna Park. When you enter the waterfall, you can enter the underwater cavern, and this is where the Coin Fish is at, there are 8 Red Coins, the Coin Fish will split apart, and they come back together after a few seconds. This area some has nice music, and while I do like Noki Bay's music, this one is really good, and you can see a bunch of Nokis on top of Jellyfish while in the underwater cavern in this episode, and there are a ton of coins, so this is one of possible episodes where you can get 100 coins.
The next two are the secret Shine Sprites, first one is A Golden Bird, said bird can be found at the top of the first set of ruins, and on top of a tree, and you have to spray it enough times to get the Shine Sprite, it can be done in any episode except for Episode 3.
Red Coins on the Half Shell is the secret course, go into Episode 6, and enter the secret course, this time we have FLUDD. You have a minute and 30 seconds to collect all the Red Coins, and each of them can be found when you progress, two of which are easy to spot at the start. There is the slope with arrows, two Red Coins can be found around there, and two more in the Wall Jump section. There is one before the rotating platforms, and after the first one is the last Red Coin, and the Shine Sprite is after the second rotating platform. Out of all the secret levels, I would say this one is the hardest, but I know there is one coming up in the next course, I won't spoil too much in case you haven't played Super Mario Sunshine or come that far in the game, but the next secret course is very infamous to players of this game.
