As I now know, Dark Samus came to Aether, not to spread Phazon like I had originally thought. But to consume the Phazon that was already there. That, so that she can eventually restore her full powers after her defeat at Tallon VI. The only thing that remains unclear, is how Dark Samus met and formed what looks like an alliance with the Ing. Vid timeline:

(0:00) Intro and sorting out the characters.

(1:36) Sand Processing.

Side tracked as I discover a room containing a Pipe.

(5:02) Dark Samus at Main Reactor.

Dark Samus has been a torn to the Space Pirates. The order of which the various characters involved arrived at Aether, seems to be the following: First, the Ing, which after a long fight, emerged victorious against the Ing. But it appears they where never affected, much less interested in the Phazon.

Next, the first Space Pirates along with their Metroids, which arrived after finding out Aether is a valuable source of Phazon. After setting up a base, they learned to use the Luminoth Transdimentional tech they created to fight the Ing, to get to where the Phazon is at. Of course, the Ing didn't liked that.

Next, Dark Samus. She was the one I thought highjacked the Space Pirate ship that ended up being persuaded by the Galactic Federation Marines in the beginning. Since that didn't turn out to be, does that mean she arrived along with the Ing? Unlikely, since she would then have had all the time in the world to make herself powerful again. Thus she came here by some other means, after she too found out Aether to have Phazon. She somehow became friends with the Ing. But I'm thinking, the possibility of her managing to take control of them by force, cannot be ruled out.

Next, the Space Pirate reinforcements that arrived at the beginning. They where detected by a Galactic Federation Patrol Ship. By now, the Space Pirates on the planet had sustained some losses due to the Ing and Dark Samus.

And finally, Samus Aran...

(20:04) 2nd try vs Dark Samus.

That red missile that she fires has a huge blast radius. Like the Super Missile!

(29:41) 3rd try vs Dark Samus.

I noticed that my normal Missiles where having an effect on her. But it was too late...

(38:21) Dark Samus defeated.

I was able to find a weakness in her attack patterns. But not after being defeated twice. The key turned out to be with the Missile Launch, which causes her to pause for a moment, giving me a window of opportunity.

However, I thought she was going to fall back. Instead, after being defeated, she disintegrated.

(41:35) Dark Beam at Storage D.

Luckily, Dark Samus either choose not to, or didn't knew about the whereabouts of that weapon. And I was able to secure it without any further incident.

As in the Multiplayer, weapons here have limited "normal" ammo. Unlike in the original Metroid Prime Trilogy. What I didn't knew was that one can still squeeze the juice out of them, by charging them. In which some energy will still come one.

The Dark Beam is more effective against Light Aether creatures and enemies. And vise versa. Something to keep in mind.

(46:38) Back at Main Reactor.

Planing next move.

(53:08) Pirate Grenadiers.

I new type of Pirates have arrived. This one clearly being a support unit with a Grenade Launcher. If behind the Tactical Pirates, they can become a real problem.

(1:00:24) Missile Expansion at Storage B.

(1:02:15) Back at Command Center.

Before planing next move and heading to the Save Station I tested the Dark Beam to power up the Transdimentional Portal in Space Pirates possession myself. The ones that don't have like a shimmering energy on them, are definitely exits.
