No matter how well your sleuthing is going on, always remember to keep your eyes on the prize: foiling the crime. If the criminals actually manage to pull off their scheme, you not only lose the points for preventing the crime, you also suffer a huge point penalty for it happening. This can be somewhat mitigated by swooping in and taking whatever item has been stolen or created before it reaches the mastermind but that doesn't fully wipe out the penalty and sometimes there isn't an item for you to get.

It's for this reason that some people go out of their way to find the major agent in a crime early and try to turn them. Turning them ensures the crime doesn't happen, allowing you to focus on capturing everyone else. That said, doing this means you'll likely fail to get the organiser and inside contact but in the end, there's no foolproof way of solving a case; what you know and where people makes every case different and you can only do the best you can.
