Upgrading the church and graveyard is pretty much just done for two reasons. It advances plot and gets you closer to endgame, and it is going to be the best resource you have for money(and only source for faith).
It will take a long, long time to get there, but between upgrading the church, upgrading all the graves and corpses you're going to end up with more money and faith than you'll be able to use. Of course, you're going to also need to upgrade your prayer., and that's a whole task in and of itself, as we just saw.
Also, a funky bonus to being in this world....you're immortal. Go figure.
