To get the Underwater Materia - allowing you to fight Emerald Weapon without a timer - you must get the Guide Book item.

The Guide Book can be acquired from the Ghost Ship enemy, who is found either in the Battle Square or outside of the Underwater Reactor.

This video shows where you can find the Ghost Ship location outside of the Underwater Reactor.

Once in battle, make sure the killing blow on the Ghost Ship is Morph to get the Guide Book.

Now go to the Kalm Traveller with the Guide Book in your possession for the Underwater Materia.
